When I enable the virtual desktops feature, which I use all the time, I have noticed with that if an application has been opened on a desktop [say desktop 1] and then I send the application to another desktop [say desktop 4] and then I later have the application in question to perform some function, my computer will switch back and forth between the original desktop and the one to which the application has been sent. I have noticed this behavior with both Outlook 2007 and Linkman Pro.
Edit: I would also like to add to this that there are also instances when some action will take me back to a desktop I just left. For instance, I have noticed that if I have Firefox opened on desktop 2 and I have Firefox open a group of bookmarks and then I switch to desktop 1 [or 3 or 4 or any other desktop], the action being carried out by Firefox will immediately bring me back to desktop 2 where Firefox is residing. I would like to be able to navigate to a different desktop while Firefox opens a group of bookmarks without being brought back to the Firefox desktop until I choose to do so.
I do not know if this is the correct terminology to describe this behavior, but the Firefox desktop will not lose focus until Firefox is idle.

I've had similar but much worse behaviour recently on AWM 5.4b3.
I had Firefox open on desktop 1, Nero on 2 and Mediamonkey on 3, all doing separate jobs (burning CDs and syncing an ipod).
Quite regularly, AWM gets stuck in some kind of loop, endlessly cycling between desktops, with no easy way of stopping it. Sometimes, I can use the Quick Switcher to switch to an app and the nonsense will stop, but sometimes it just carries on. Last time, AWM 'encountered a problem an needed to close'.
I also wonder if its to do with apps which request focus, as I also use xmouse which makes it easier for apps to become 'focussed' (i.e. they don't need a click).
PS - My desktop switcher only shows 2 of my 3 desktops - not sure if this is connected.

This issue has not been fixed in the released version and is quite an annoyance. Until it is fixed, I will have to give up on AWM.

NOTE: The behavior I describe here does NOT occur when the "Auto Switch Desktops" is disabled.
I guess I do not quite understand the "correct" behavior of Auto Switch Desktops, because in this scenario below, no Auto Switch should occur ... right??
[I frequently experienced similar behavior (endlessly cycling of desktops); but since the current Beta version (6.0 Beta 1), the "endless" cycling has not seemed to occur.]
Quite consistently, though, when I open a new application window while on a particular active Desktop, the active Desktop will change to the primary one with a "fake" image of the new application window.
The new application window is actually active on the correct desktop (the originally active one), but I need to use the VD switcher to move back to that Desktop.
