Hello!
Here's an issue I found that is rather annoying: I pin applications to the secondary taskbar(s), and they just disappear after I close them. This happens for say 80% of the apps, the rest seem to work fine. When I open them again (using the start menu) and move them to the monitor where they were supposed to be pinned, it shows that the program is actually pinned, even if the shortcut disappears while closed.
Version: AWM 6.3 beta (latest build) -- but same for all builds of 6.3 beta
The annoyance is that I'm using the pin strategy to clean up my desktop of shortcuts, now if this doesn't work well I have to start all my programs from the start menu which I hate. and attention: this was not an issue in the stables (e.g. never happened in 6.1 or 6.2)
Some other minor issues: Skype won't ever hide when pinned to a second monitor (the close button - which is supposed to hide the window and keep only the tray icon - actually performs sort of "move to back" without closing the window); and this has nothing to do with pinned icons disappear, skype's icon disappears as well when I close the skype app (tray->right click->Quit).
Icons still messed up in secondary taskbar (see my other posts, same issue seems unresolved). The icons "copy" themselves from one app to another, for those whose icons don't disappear when the app is closed.

What OS do you use?
Could you name the programs which have the problem with pinning to taskbar?
What version of Skype do you use?
What security programs do you have?

I get the same problem. I've posted about this and several other taskbar issues several times before without much feedback.
It doesn't seem to consistently be the same applications disappearing and some programs only show their normal taskbar icons when there are multiple windows grouped together. I've found it can happen when closing the applications or after a reboot.
I also found that some icons revert to the basic exe icon because the taskbar links to the executable and doesn't consider separate icon files.
Reversely, an application pinned with a shortcut which uses a different icon to the exe file wont launch (This so far has been specific to 3DS Max)
I have tried what Moogul has described with skype (the latest version, 5.0.0.152) and I can't replicate the error on Windows 7.

I hadn't realised there have been hotfix releases, so I installed the latest build and so far a few problems seem fixed, including disappearing icons and incorrect icons.
