When selecting pin to desktop, it seems the minimise and maximise buttons are removed from the window. So on first opening the window (Calculator in this case), there's a gap between the normal close icon and the first AWM titlebutton. You can use the shift buttons option set to -2 to close the gap.
But if you have a rollup button on there, when you click it, the buttons all move 2 places to the right anyway, so they end up off the right hand edge of the window.
I haven't found any others which cause this shuffling along yet (stay on top, and the grouping button don't seem to, anyway).

Update - this only appears to happen (the shuffling along) if you have the Manage Window Settings button visible...

I tell a lie - it seems to be quite random! I can't find any pattern at the moment. Mostly the buttons move along when you click Roll-up. But occasionally they stay where they are. The button shift option is set to zero.

The described issue has been fixed in the last stable release 4.4 of Actual Tools.
