Is there a way to interrupt a window close (click X) with an "are you sure" prompt?

Yes, the "Prevent accidental close" feature provides this ability. It's available in our main product Actual Window Manager, which provides all the features presented in our other products, and in Actual Window Guard – the product that generally provides the window management features.
In order to use this feature for a window, you need to open the specific settings for this program in the configuration module of the Actual Tools product (or create them if they're not there) and go to the Closing section. Enable the option "Prevent window's accidental close" and select "Confirm close" mode. Click Apply.
Now you should get the confirmation dialogue when clicking the window's close button.
