I am using AMM 4.1 beta 2 on Windows 7 64 bit. Main monitor works as normal. The task bar on the second screen goes over the lower part of a maximized window, or sometimes the window goes over the taskbar.
Is there any way to have the bottom of the window at the top of the taskbar?

Hello Jim.
Try to enable the "On top" option in the secondary taskbar context menu.
If it won't solve the problem, then send us the step-by-step description of this situation and what apps have you noticed this problem with.
