1) Install and run
AdiIRC
Beta
.
2) close the initial "Quick Connect" window
3) type /window @test
4) Now in treebar on left side swap windows like my video bellow:

When Actual Window Manager 8.9 (turning off, adding adiirc.exe to exclusion list, etc doesn't matter), once it start with system it will trigger the issue as I showed in video above. Note that I shook the mouse cursor after to trigger the problem. Not sure if you will understand though.
I suspect AWM for a simple reason, if you disable "Load on startup" in AWM options and restart the system, the problem doesn't occur in AdiIRC.
Take you time. I need a dev to check if the bug is really caused by AWM.

The problem is that treebar briefly flashes, right? I was unable to reproduce it on Windows 7.
What Windows are you running (number, 32- or 64-bit edition)?
Send us your configuration files using the Send to Tech Support tool (Configuration module > Tools > Configuration > Send to Tech Support).
